Amplicon library preparation

• Targeted amplicon sequencing for 16S, 18S, ITS, and custom targets

• Coverage of multiple sub-regions of interest, including:

•16S rRNA (Bacteria and Archaea)

•18S rRNA (Eukaryotes, including fungi)

•ITS (Fungi)

Short amplicons are sequenced in-house using Illumina NovaSeq X and Element Biosciences AVITI24 platforms,
with 2 × 150 bp or 2 × 300 bp paired-end reads.
Full-length (long-read) amplicons are sequenced on our PacBio Vega system.

A list of currently available amplicon targets and primer sets will be available soon on our Protocols page.
Custom primer and amplicon options are also supported.

COSMIC pipeline for 16S amplicons

Together with Prof. Ziv Reich and Prof. Noam Shental, we developed and validated robust, end-to-end analytical pipelines for environmental microbiome studies, including six-region 16S amplicon profiling with UMI-based error correction. Since 2019, this pipeline has evolved into an automated system encompassing both laboratory workflows and integrated bioinformatic analysis. (Knafo et al., 2025)

Shotgun metagenomics library preparation

Shotgun metagenomics is an untargeted sequencing approach that captures all microbial genomes present in a sample. This method enables profiling of both taxonomic composition and functional potential, as well as recovery of microbial genomes.
